چکیده

By enumerating all sequences of length 20, we study the designability of structures in a twodimensional Hydrophobic-Polar (HP) lattice model in a wide range of inter-monomer interaction parameters. We find that although the histogram of designability depends on interaction parameters, the set of highly designable structures is invariant. So in the HP lattice model the High Designability should be a purely geometrical feature. Our results suggest two geometrical properties for highly designable structures, they have maximum number of contacts and unique neighborhood vector representation. Also we show that contribution of perfectly stable sequences in designability of structures plays a major role to make them highly designable.

Robust self-assembly using highly designable structures

Self-assembly creates structures through a statistical exploration of many possibilities. In some cases, these explorations give rise to a few highly designable structures that can be formed in exceptionally many ways. Using such structures for self-assembly tasks is a general approach to improving their reliability. This design principle can be applied to a variety of situations, including mol...

Designability and Thermal Stability of Protein Structures

Only about 1,000 qualitatively different protein folds are believed to exist in nature. Here, we review theoretical studies which suggest that some folds are intrinsically more designable than others, i.e. are lowest energy states of an unusually large number of sequences. The sequences associated with these folds are also found to be unusually thermally stable. The connection between highly de...

Universal criterion for designability of heteropolymers

Proteins are an example of heteropolymers able to self-assemble in specific target structures. The self-assembly of designed artificial heteropolymers is still, to the best of our knowledge, not possible with control over the single chain self-assembling properties comparable to what natural proteins can achieve. What artificial heteropolymers lacks compared to bio-heteropolymers that grants th...

Emergence of highly designable protein-backbone conformations in an off-lattice model.

Despite the variety of protein sizes, shapes, and backbone configurations found in nature, the design of novel protein folds remains an open problem. Within simple lattice models it has been shown that all structures are not equally suitable for design. Rather, certain structures are distinguished by unusually high designability: the number of amino acid sequences for which they represent the u...

Effect of alphabet size and foldability requirements on protein structure designability.

A number of investigators have addressed the issue of why certain protein structures are especially common by considering structure designability, defined as the number of sequences that would successfully fold into any particular native structure. One such approach, based on foldability, suggested that structures could be classified according to their maximum possible foldability and that this...
